It is normal to get a black mark off the rubber where it touches the bodywork, but this cleans off with a bit of elbow grease. Adjusting the hardtop should be pretty much a one time operation. Remove covers, fit hardtop, adjust, remove, refit covers and then put the hardtop back on the car. You are looking in the wrong place for the toothed nut. It is on the top side of the clamp on the hardtop UNDER the plastic cover. This enables you to adjust the hardtop whilst it is on the car.
