Jai, it is difficult to descibe this sort of thing in words.
However. if you look at the wheel arch liner from inside the engine compartment, none of the soft squidgy liner should be indented in towards the wheel. If it is, you should be able to put you hand up inside the wheel arch and push the liner back out into its' original shape.

It might have got pushed in towards the wheel by someone resting a hand on it as they reached into the engine bay.

If that isn't it, try to give another descrition of where it is rubbing.
