Modifying won't work, unfortunately. I think 3D printing could be the way forward. There's a chap in the USA developing a printed console:

Re: Help needed Z3
It's just ATF fluid, so any garage/Halfords/motor factor will sell it. I'd imagine it's leaked out somewhere, so you may be ok once the leak's sorted and the system refilled. Unfortunately you'll have to fill it to find the leak, so you may want to buy a bit of extra fluid!

Other “tuning” The M44 engine responds quite well to a stage 1 remap – mine went from the standard 140 to 152 BHP as did a couple of other forum members – no need for higher octane fuel. They did no favours to the launch model with the 4 cylinder unit as a starter, you can't beat the sound of a BMW 6 no matter what size the engine is! I disagree. The 1.9 only has a small amount less power than the 2.0 (138bhp compared to 147bhp) but has a lot less weight, and that weight is carried...

No, it uses non-volatile memory that doesn't require power to store its settings. As NZ00Z3 states, disconnecting the battery, fiddling around with the leads etc will only achieve one thing - requiring you to enter the security code into the stereo. Nothing else.

Well, you won't get any change in the height of the arch gap by changing the wheels, because the ride height will still be the same but you'd significantly improve the look if you either use spacers to push the rears out to meet the wheelarch, or fit wider rear wheels to achieve the same effect. I have seen threads before that mention a slight difference left-to-right, but that does seem quite a lot. To be honest, I'd definitely cut the loom and reroute it as shown in the thread that colb linked to. I did this on mine as a pre-emptive fix to avoid the problem of wires breaking in the loom between the body and the bootlid, as it avoids loom folding/unfolding to the extent that it does as standard.
